I am running SQL 2000 on a Windows 2003 server with no service pack. I need
to upgrade the server to SP1. On Microsoft document listing compatibilities
with Windows 2003 SP1, they mention SQL Server 2000 SP3a is compatible.

When I look if service pack information on the SQL site, it says if you have
SP3, you don't need to upgrade to SP3a. Has anyone had any experience with
just SP3 running on Windows 2003 SP1 or upgrading to it?

I highly recommend SP4. But you are right, you only /need/ SP3 or SP3a.
You don't need to apply SP3a if you already have SP3.
