We would like to isolate our reference data from our transaction data
into two .sdf files. This will allow us the better manage filters and
scheduling of the publications and agents.

Is it possible to join tables from two .sdf files? If so, what is the
process?

to save you some time, this is not possible.

you can certainly have two connections to two sql ce/mobile
databases, but no way to combine these into a single command.
